My Miata developed what sounds like the same problem as yours at 65000 miles. I replaced the plugs, air and fuel filters, and it alleviated it, but didn't make the problem go away. The car ran fine when cold, but would run a little rough when hot. Fearing a fuel injection problem, I had the dealer diagnose it. It turned out to be the spark plug wires. These are pretty expensive, so I didn't replace them when I replaced the plugs, thinking that wires rarely cause problems (at least in my older British cars!). The dealer wanted something like $70 for a set. I got a set of NGK pre-cut to fit a Miata for $50 thru my favorite Beck-Arnley dealer.
