Craig.  The apparent notchy shifting into third might be helped by
replacing your transmission fluid, perhaps with Redline Synthetic oil
MT-90 or MTL.  The other noise is common and has to do with the
"throw out bearing"  which in Miatas and other Mazdas apparently 
remains spinning even when the clutch pedal is released.  Its 
apparently normal and only abnormal when you can hear it very easily and 
its loud.  In your case, you only hear it in your garrage when the sound 
rebounds off the wall and may reverberate in an enclosed area.
