The flapping boot cover: Those elastic straps go around the lower link in the top, when the top is lowered. It should be in your owner's manual. If you don't fasten them, the boot cover *will* flap something fierce. The "wires" in the trunk: You're talking about the ones that connect to the hinges, right? Those are the torsion bars that hold your trunk lid open.
