I had one come loose and couldn't get it to stay on for the life of me. Just as you noticed, I discovered that these little protectors keep the metal frame from rubbing directly against the soft top material when the top is down. I took the car by the local dealer and they quickly attached the rubber protector with some special glue. It hasn't come loose since (almost 1 year). It is my personal opinion that your dealership is taking the easy way out! The pieces are there for a reason...to protect the soft top material from directly contacting with certain edges of the top frame.
