It appears that the Miata's OBDII system is relatively forgiving. The timing
change, etc. has proven to be okay with the dreaded "MIL", and I would
believe that headers and mufflers, air filters and spark plugs would not
mess it up. 

We are playing around with it at the shop and will let you know, but for now
the above appear to be allowable things to do.
