YES YES YES,  resurface or replace (&surface) the flywheel.
replace the throwout bearing with the best one you can find
inspect the pilot bearing and replace it if it shows ANY sign of wear.

The most difficult part is putting the transmission back in to the clutch.
The BEST tool to have is a low-tech input shaft that fits the splines of the
clutch disk.  If you align the clutch disk with the old input shaft and bolt
the pressure plate in with the 'alignment tool' in place, the transmission
will just slip in (take the input shaft out first of course).
