I use a car cover all the time, and Baby has a non-retractable antenna.  The
solution?  I've unscrewed it, and it lives in the trunk (it clips right in
with the jack handle).  You'd be amazed at the quality of reception a Miata
gets without an external antenna - it's about as good as the VW Passat stock
antenna.  Around town, I don't miss it at all, and that whistling is gone.
