No problem if the window is already unzipped. The windstop lays down
fairly flat. When the weather is nicer, I've taken to driving around
with the top down and just raising it when I park and leaving the
window flat. (Although I'm usually parked in relatively safe areas.)
If the window is zipped in place, you'd lay the windstop down, unzip,
lay the window down, lower the top, the raise the windstop.

I haven't tried it, but based on the way everything looks, it should
be fine.
Overall, I'm pretty happy with mine. It's a very well made piece of
hardware and is easily removed, leaving the unobtrusive mounting
brackets in place. It does a good job although the windows need to be
up to get best results. I tend to do that anyway when I'm on a
freeway due to traffic noise. I'm about 5'-10" and the top of my head
does feel a bit of wind buffeting. I suspect a much taller person
would still feel quite a bit of wind.
